I want to bake chocolate and coffee cupcakes. Can I just take a choc box mix and sub instant coffee for water?

YES, instant espresso or instant coffee added to the water.
I also make them stronger by adding the finest ground Jamaican Blue Mountain coffee! It’s a great coffee for baking

I’m not sure I understand your question. You say you ‘dont want a really strong coffee flavor’, but then you seem to suggest that you want to substitute instant coffee for water – wont that make the coffee flavor stronger?
